With the tune, the only fault codes that would permanently be removed would be the O2 sensors which measure catalyst efficiency, which are now irreverent due to the high flow cats.
With the other installed items, if there are any calibration related matters that are causing fault codes to appear (such as fuel trims being out), we can fix this with the tune no problems. For other fault codes, we would highly recommend that they're fixed, rather than be quick to switch them off. A good example of this would be problems associated with primary O2 sensors, which are highly important and need to be functioning correctly for optimal performance, hence our strong reluctance for switching off these fault codes from occurring.
